Super Smash Brothers for 3DS has a lot of quirky Easter eggs and secrets that come in the form of voice acting. The fact that these are voice acting secrets just shows you how much attention Sakurai and Namco placed to the smallest details.
Note that this version of the game has many in-references to the portable versions and iterations of these games, so the Wii U version may end up with different secrets and Easter eggs of their own.
Some characters have personalized remarks when they beat specific characters. These all come in voice clips:
Fox beats Falco: Better luck next time, Falco!
Falco beats Fox: You’re off your game, Fox!
Male Robin beats Lucina: Lucina, I hope I didn’t hurt you.
Female Robin beats Lucina: How can you protect Chrom if you can’t protect yourself?
Lucina beats Marth: This is the Hero King?
Lucina beats Ike: And they call you the Radiant Hero?
Palutena beats Pit: So sorry about that, Pit.
Palutena beats Dark Pit: Poor little Pittoo.
Dark Pit beats Pit: Where’s your Goddess now?
When playing Little Mac, you can repeat your taunts to make Doc Louis chime in offscreen with some taunt specific advice. This works in any stage, but whether Doc speaks or stays silent every time you taunt is completely random. Here’s what he says for each taunt:
Up taunt: Hit ‘em, baby!
Side taunt: Let ‘em have it, Mac!
Down taunt: Show him what you got, Mac, baby!
Fox and Falco have context specific conversations when you play either character in the Corneria stage. To bring those conversations out, you need to tap down on the D-pad once rapidly at any point in the match. If you do it correctly, Fox or Falco will execute a unique kneeling animation, and a text box will appear below showing one of those conversations.

Fox: Get out of there, Slippy!
Slippy Toad: Thanks, Fox! I thought I was done for!
