Today, Nintendo has issued an acknowledgment of the game-breaking bug and states that it is working with the developers at Game Freak to prepare and release a patch. An update is therefore expected to hit the eShop in a matter of days.
In the meantime, Nintendo has released an image advising players of where they should avoid saving the game in order to avoid the bug:
