Far Cry 4 features at least two secret endings, and it now seems that the second one has been found.
While the first alternative ending was quickly discovered as it actually happens during the game's prologue, but this one took a little while longer.
Creative director Alex Hutchinson recenly said players who choose "a snap decision" will have access to "a whole new mini-location…" and it look like that was now been identified.

The second alternative ending is unlocked at the end of the game, when you have a short opportunity to shoot Pagan Min's helicopter out of the sky rather than letting the dictator fly away. Doing so unlock the chopper's crash site as a new location.
